Digital Tools to Unlock the Genetic Potential of the Australian Grains Genebank

The Australian Grains Genebank Strategic Partnership is a $30M joint investment between the Victorian State Government and Grains Research and Development Corporation (GRDC) that aims to unlock the genetic potential of plant genetic resources for the benefit of the Australian grain growers. The Partnership is genotypically characterising the AGG plant genetic resource collection and has built an innovative ecosystem of interoperable digital tools to transform the AGG into a bio-digital resource centre, improving the accessibility and utility of the genebank for industry. Together, these tools facilitate informed access to plant genetic resources and connect research and breeding knowledge to accessions in the AGG, without requiring specialist bioinformatics skills.

This hands-on workshop will guide users in the use of the digital tools Genolink and Pretzel. Genolink (https://genolink.plantinformatics.io/) allows users to search genebank passport data from Genesys-PGR, then easily extract genotype calls for markers or genomic regions of interest for specific accessions, without having to download and manipulate large genotypic files. Pretzel (https://agg.plantinformatics.io/) is an open source, interactive web application designed to enable rapid translation of genomics outputs for any species into answers to research and breeding questions. Users can connect research and breeding knowledge to the genotyped AGG collection by integrating a range of data types including genomes, pan-genomes, variant calls, genetic maps, markers, QTLs, gene annotations etc. Datasets such as new genomes and QTLs are being released regularly and users can also load their own private datasets for interrogation.

Participants will be guided on how to use Genolink and Pretzel to explore data for Australian Grains Genebank germplasm, covering:

  • What Pretzel does and when to use it
  • Loading geontype data to explor allelic diversity
  • Searching for AGG accessions containing a specific haplotype
  • Exploring diversity in user devined region of interest (eg QTL’s, genes)
  • Connecting to passport data using Genolink

  • An interest in using digital tools for exploring plant genetic resource genomic data
  • Your own laptop
  • A Pretzel account (free to set up in advance)

Registrations will be through the main registration system, Currinda, as you must register to attend the symposium to attend the workshop.  You will need to answer the below questions:
